There are many ways of copying a scenario in Network Toolkit. You can use the Copy button above the scenario list. When you select a scenario, you will see the Copy button activates. Click this button to make a copy of the scenario:

 

 

 

Another way of coping a scenario is to do it while it is being displayed in the map view:
